A combination of a functional motif model and a structural motif model for a database validation

چکیده
This paper reports results obtained from a study on database validation concerning a leucine zipper motif, utilizing both a functional motif model and a structural motif model. As an example for this method, a leucine tipper motif is chosen, which is a subsequence consists of two twisted alpha helix sequences and preceded by a DNA binding site. For a functional motif model, an HMM (Hidden Markov Model) which is trained with leucine zipper subsequences is employed. For a structural motif model, a Neural Network, which is trained to classify an alpha helix region, is employed. Because only 122 such leucine zipper sequences are in the Swiss Protein database (R.22), there is a possibility that the HMM could not learn the general mechanism for helical structures completely. Therefore, a structural motif model for an alpha helix is utilized to eliminate non-helical sequences. Fortunately, there are numerous secondary structures’ examples available in the PDB database. All polypeptides in the Swiss Protein database v.22 are examined with a combination of an HMM and a neural network. For predicting a leucine zipper region, an HMM achieved 92.301 percent and improved up to 92.411 percent by combining a neural network.

The ancient motif of vase, whether individually or in combination with other motifs, is one of the most basic patterning motifs in visual culture of Iran and is among the manifestations of eternal verdancy. Multiplicity of its types, its various forms, flexibility of its structure and its combination with other motifs have caused that the vase motif become a basic and guiding elements for...
متن کاملIn silico structural analysis of quorum sensing genes in Vibrio fischeri
Quorum sensing controls the luminescence of Vibrio fischeri through the transcriptional activator LuxR and the specific autoinducer signal produced by luxI. Amino acid sequences of these two genes were analyzed using bioinformatics tools. LuxI consists of 193 amino acids and appears to contain five α-helices and six ß-sheets when analyzed by SSpro8. LuxI belongs to the autoinducer synthetase fa...
متن کاملA MODEL FOR THE BASIC HELIX- LOOPHELIX MOTIF AND ITS SEQUENCE SPECIFIC RECOGNITION OF DNA
A three dimensional model of the basic Helix-Loop-Helix motif and its sequence specific recognition of DNA is described. The basic-helix I is modeled as a continuous ?-helix because no ?-helix breaking residue is found between the basic region and the first helix. When the basic region of the two peptide monomers are aligned in the successive major groove of the cognate DNA, the hydrophobi...

Hunting is a familiar phenomenon for human being, and appearance of “Hunting Motif” on the carpets in Iran, according to the remaining documents, can be dated back to the Safavid era,i.e. the Golden Age of Iranian Carpet. In this period, carpet-weaving elevated to the degree of excellent royal art, and carpet became a luxury, decorative and even commercial commodity. The nature and ...
متن کاملDevelopment of an Efficient Hybrid Method for Motif Discovery in DNA Sequences
This work presents a hybrid method for motif discovery in DNA sequences. The proposed method called SPSO-Lk, borrows the concept of Chebyshev polynomials and uses the stochastic local search to improve the performance of the basic PSO algorithm as a motif finder. The Chebyshev polynomial concept encourages us to use a linear combination of previously discovered velocities beyond that proposed b...
